The cgi-bin thing before the URL
Some TGP's I noticed have URL's on their sites like thenameoftheirsite.com/cgi-bin/at3/out.cgi?s=80&u= followed by whatever outgoing URL they link to. What's that for? Does google actually consider that an internal link or something?

Its a directory where CGI scripts are stored and executed. Most servers are configured to only run CGI scripts from that specific location for security. the example you posted is a traffic script.
