Chameleon is a great tool, just make sure you have it setup right. If places don't allow sites to be auto-submitted, then use chameleons manual submit function and don't rush through it.

If you use it properly and are making quality submissions the site owner will have no idea you even used it, if they're getting quality submissions that's what matters to them. If they can tell you used an auto submitter then you fucked up, didn't pay attention, and should be banned. The problem is so many people just buy it and use the database to fire off hundreds of submissions with messed up titles, descriptions, etc... just general low quality submissions that reviewers shouldn't have to waste their time with.
