I love Adobe products and use them every day but for encoding you may want to check
Sorenson Squeeze, there is a version for encoding to flash only which is 200$.
If you need only simple converting without all the advanced options check
On2 Flix, it's only 40$
HowlingWulf for splitting "old" formats I use
Boilsoft Video Splitter, for FLV check
Moica (wont work with h.264 tho)
