I did it on all my blogs and all went well. For those interested, you can also do it with permissions set to 755 to avoid security issues.

If you like the default theme and edit it from there to suit your needs, I suggest that you really do make a copy of it and rename it because it definitely overwrite all default files. The custom theme used are not deleted neither are the plug-ins that are being used. You can leave them activated, the upgrade will go without issues either.
