That is because they are stored in the 'Temp Internet Files' and I suspect you have a low setting.
What I do is go to a site I want to keep a favicon for and type in the address bar
http://www.thesite.com/favicon.ico
If they have one that is the place it is going to be (in the root)
Then simply save the graphic to a folder on your HD.
In the properties of the favourite (Right Click/Properties) you have the option of changing the icon used.
Browse to the location you are now saving your favicons and Hey Presto!! no more E's
