How to change a site without being blacklisted?

I have a bunch of sites, that were submitted rather long time ago, but still are in the listings.

Time goes by, things change. On some sites i want to change sponsor linking codes (some sponsors have fallen into oblivion, some have changed the link codes), as well, some link lists have also joined great 404 in the sky, so i would want to remove unnecessary recips, and update existing ones (many are old style non-niched)

Now, how can i do that?
Email everyone, and then just change? Change them and resubmit with a notes added?
Anything else?
