All of those reasons and more.

Category pruning takes place quite naturally all the time due to people leaving the business or servers going down for an extended period, or even a short period if you are an unknown, face-less submitter. (One of the best reasons to be active on one or two boards is so the link list owners know who you are and are less likely to hit delete when the bot says you're down.)

Scheduled pruning tends to be for the sake of manageability and SE ranking. Some lists delete older links in order to keep the ratio of links out to inbound links in their favor. Some do it to keep their pages light and scrollable.
