LL Script
I do not know if this is even fundamentally possible but does anyone know if there is a LL script that can run/update categories on different domains?

It is possible, using php includes on your other domains. What I mean is you can have you script spit out your results on the domain it is installed on and then pull those results via php calls to your other domains.

I've got a custom written script for managing mutliple linklists across multiple domains... Althought after re-reading your post, perhaps you just want one linklist split across domains. It can do that too, but might be overkill. Let me know if you'd like more info...
