From what I know - htaccess files do not transfer.
Next up - All your cgi files will need to be reset cmod. Folder permissions will need to be checked and cmod if being used for scripts It's not that simple to change hosts.

Now that we're talking about .htaccess that rings a bell with me. I had similar problems when I changed hosts recently. Includes was set up in my .htaccess, but apparently different apache configurations require it to be set of differently for everything to work properly. Thankfully I'm hosted with God so it was sorted out rather quickly.
