I have a filter site with 250 some pages and use the rel="nofollow" on every single sponsor link. Site has been functional for about 6 months and traffic from the big 3 increases each month. I'd say it's safe to use.

Bill is right on the money with the js links. Google claims they can read them now anyways so it's a lot of work for nothing.

I've been using php redirects on my other search engine sites with no ill effects so far.
