Yes, you could do that no problem. Making a new tour would not be altogether necessary but with all the new features it might be a good idea.

Wouldn't the codes on the join links change with the new system and no longer properly credit affiliate traffic still using the old codes?

For sites that have a php front end, like FoxyAngel, it probably gets more complicated.

No, the join links for sponsors will not change, this will only affect the banner linking code for affiliates ie the refer.ccbill.com links.
